I purchased a standard Rancilio commercial pf to use in my Silvia, and while it fits slightly different to the original pf, it was not a problem requiring any adjustments. It does have a nicer feel to it, on the plus side.
However having said that, the realities of mass production and range of quality control protocols means that worst case scenario could mean incompatible parts (without some modification) as you found.

I recently got hold of a secondhand portafilter that had apparently been used with a commercial Rancilio machine. Ive converted it to a bottomless portafilter, but I find that it is a very tight fit in my Silvia. Until I attacked the lugs with a file I could barely get get it to lock in at all. It all works fine now, but I thought that it was a bit odd that it fitted so poorly.
